I never had that, therefore it should be a configuration issue or a database issue.

I got your sogo.conf.
Sorry for the late response.

In there you have some custom JavaScript files:

    SOGoUIAdditionalJSFiles = (
      js/theme.js,
      js/custom-sogo.js
    );

If you remove those, is your problem still occurring?

No positive effect of deactivating the JavaScrpt files . Sorry.

I can still have the problem (as all other users here). It looks like the order ist reversed. Typically I have some calendars pulled to the front. When the effect happens the complete order is reversed so that my favourits appear at the end in reversed order. Resetting the order puts everybody back in line.
